Personally, I ignore it and add everything to one branch. I come from the days of SuperMemo for DOS, when everything was nice and simple, and I just don't want to let complications of the software get in the way of my progress.

Nevertheless, here's my take on branches, subsets, and categories:

A subset is something that you get after you perform a search (e.g. all items added after March 10).

An item can belong to a category, and a category can be associated with a branch. You can have two categories pointing to the same branch, though I don't know why that would be useful. I agree that it would have been simpler to equate branches and categories.
