Yes, use 'the', but even still the sentence reads odd. I would go with "What is the literacy rate of each Virginia county?" or, if you must use 'counties', "What are the literacy rates of counties in Virginia?"

Oh, you could also use "What are the literacy rates of Virginia counties?"
