If you're talking about the World Cup, my guess would be it's because their team is England. There is no team representing all of Great Britain.

The Union Flag does represent Great Britain, but the English are flying the St George's Flag which just represents England. There is no point in flying the flag which represents the whole of the Great Britain when there is no Great Britain national football team.
