I think there is.
"What should I do?" means "What am I supposed to do?" or something like that, whereas "What do I do?" refers to a habit. The latter sounds weird to me, since I don't usually ask myself about my regular actions. That might have a different meaning which I'm unaware of.

Yes, it does. Although "What do I do?" could theoretically refer to habitual actions, it tends to be used in a completely different, non-habitual sense, roughly synonymous with "What should I do?". (Saying "What do I do?" adds a sense of urgency or immediacy to the question.) It can be accompanied by a time adverb, as in "What do I do now?" So in answer to 123, I'd say that there really isn't much of a difference those two questions.
